Rebuild Rig deletes skin clusters

After making slight adjustments to the proxy rig, the Rebuild Rig function deletes skin clusters despite having checked the "preserve current skinning and weights" box. I haven't had success exporting and then reimporting weights after rebuilding, so I am forced to repaint my weights. I am using v2.2.2

you can also export weight maps

what I do as a work around is save a copy of the file, make changes to the copy and create a reference(file > create reference) to import the original version. Then 'copy skinweights'(skin > copy skinweights). but you shouldn't need to repaint weights.

The rebuild rig does blow away your previous skin clusters. These are automatically deleted by Maya when the rig gets deleted. When the rig is rebuilt, the script should reattach the mesh. If it isn't, are you seeing an error?

If this is not working, a better tool would be to use the Deform>Export Weight Maps. And then rebuild the rig. Then use the Import Weight Maps to load the weights back on after re-skinning. I often use this instead of trying to use the tool to do it, because this runs faster.
