project setting errors after upgrading to 0.9.1

I've tried to track this down, and it seems that this is because I don't have write access to the directory the project is in, however this did not cause any problems in version 0.8.1. Also I've noticed that opening a shot though the OP UI is no longer setting the maya project, which means that my render paths etc are not being set correctly.
I'm really interested in upgrading to 0.9.1 because it seems to have a lot of new referencing and import features (is there any documentation available for this anywhere?) but I'm not sure how this change in the way that the maya project is set is supposed to work. Hope you can help!
